This partially solves bugs on "use_selected" option.
Not perfect yet (for example on collection or linked collection), but better than nothing for now

Avoid this by do not skin if object is parented to a bone of the armature that skin the object: keep only parenting to bone
|

Files are no more computed to remove 2.79 code here, so some little modification on files can be found
|

Addresses new behavior of object.to_mesh().

Mainly search-and-replace approach.
Tested the enabled-by-default export/import addons. Seems to work with
an exception of X3D which is still referencing Blender Internal material
properties.
